I really don't like that theory. First off, the eye color thing is because 
of the lighting of the scene. It really is Asuka's natural color. Likewise 
Asuka recieved wounds that correspond with the bandages.

The point of the ending was that Shinji returned to reality, no matter how 
messed up it may be. He doesn't have any special powers in the new reality, 
he just has to be able to live. Plus, Yui and Rei and Kaworu mentioned that 
people have to revive themselves. Shinji can't do it for them.

Plus, we've seen that the hybrid Asuka/Rei/Misato from Shinji's dreams 
speaks with the voice of all three of them. The voice at the end was just 
Asuka.
