[EVA] Rei vs. Angel #16 [Spoiler for... okay, isn't it obvious??]

This thread has probably come up previously, but I
still haven't gotten to the bottom of the thread
archives yet.  O_O; .

This is about the statement/question that Rei II makes
during the battle against #16, "Do I want to become
one with Ikari?  No."

I've seen this quote a lot, in websites all over the
place.  However, it seems like everybody thinks that
she's referring to Shinji.  Rei/Shinji sites like to
"forget" the No part and Asuka/Shinji sites make sure
that the No is a big size 36 on the front of the
webpage.

I was thinking that the quote is referring to Gendo
Ikari, kind of like a foreshadowing to EoE.  It makes
sense, because she did exactly what she said she would
do.  Is there an official RCB, canon, whatever it's
called explanation of this?  Was she talking about
Gendo or Shinji?  Or maybe even Yui?  Grr... stupid
last-name ambiguity.
