I will admit that back in my early days I toyed with the "Shinji never REALLY escaped Instrumentality, he's just been trapped in an illusion of having done so!" theory before the rest of the ML smacked me with the stupid stick for even entertaining such a notion. But that is the worst sort of intellectual masturbation, and reeks of being wanting the show to be EDGY and DARK as if it were an early 90s Image comic book. 

Mind you, I'm not a fan of Saint Yui, but to have her pretty much only heroic moment in the series taken away from her is ... petty at best.
