Perhaps all the little legs from the bottom of Lilith's torso, before The 
Lance is removed (by Rei in 00) symbolise the 2I & previous people, whose 
souls Lilith have absorbed & are stuck in her, until she is freed in EoE.

 I don't think Asuka wanted Shinji to "do" her (Kaji however...), unless 
that scene is Shinji's screwed up wish-rejection mentality conjut=ring up 
the scene/distorting what else might have been said.  Anime often links sex 
to violence, interchanging (especially 80s - 90s OVAs).  Anno was paying 
homage again to earlier trends...
