The manga ending, on the whole, hasn't been that different from the End of Eva finale....in the sense that you can't really say "he fixed what Anno screwed up"; tweaked? refined? possibly.
But so far...I think Sadamoto is "following the End of Eva, not TV ending" and adding one more nail in the coffin to "the TV ending is the real ending"

I would say that's because Sadamoto finally got a chance to plan out
everything and see where Anno had failed in the execution/delivery, thereby
adjusting the manga accordingly.
Guess good things do come out of people taking forever to finish one ; )
