Depends who's written it, & whether they are/have the approval of Gainax. 
IF the booklets claim Instrumentality was successful, & they come with Eva 
DVDs, then they are part of the product & should be adopted as part of the 
whole.

However, supposing Shinji did make the same decision in both TV & EoE. Maybe 
in the TV ending he could alter reality later than EoE, or it just happened. 
What is certain is that the Shinjis are different. TV Shinji is less 
depressed & suicidal than EoE Shinji.  What is said to both might be 
similar, but the 2 versions outlook is different. TV Shinji is hurt & angry 
& feeling betrayed. EoE Shinji is hurt, shell-shocked, suffering from 
post-traumatic stress disorder - a much sorrier boy, more like Misato after 
2I maybe.

The big difference between TV & EoE is that TV Shinji does not go through 
the hell EoE Shunji does.  After killing Kaworu TV Shinji goes into his 
mental slump, Gendou & Rei do their thing & Complementation is set going, 
So no production Evas, no mental attacks, it all happens more or less to 
Gendou's plan. Shinji is in a better less scarred & easier-to-heal mental 
state. The stills of dead Misato & Ritsuko in 25 are images from his mind - 
vengeful/wishful thinking of resentment at the adults he rejected more than 
actual images of what may have happened.

But TV Eva's ending is about alternate realities, including the Iron Maiden 
2/Angelic days origin.  Eva TV's ending is one, EoE another, & Rebuild will 
be another. Etc.
