I wish I remembered the movie better so I could answer with more confidence, but I want to say there are more scenes of the inside of Nerv getting blown to bits by the JSSDF.  Maybe to add a shonen-manga feel to it all.

Oh yeah, I should have remembered that.  Now that line actually makes sense!
